The building was originally a complex of a Byzantine church and a monastery, which shows characteristics of Byzantine architecture.

It turned to mosque in late 15. century by Fenari Alaaddin Ali.

In 1633, the mosque burned. Then restored and opened again. In 17. century, a part of mosque and old monastery cells were used as a dervish lodge by Halveti orderi which is is one of the most widespread orders (Tarikas) in Sufi Islam. This was permitted by Sheikh İsa el Mahvi. Because of that, the mosque known as Fenar-i İsa.

In 1918, the mosque burned again in a big fire and it remained as ruins till the restoration in 1960. After that, it opened again to public use.
